(A) A deletion cassette for use in yeast contains sequences homologous to each end of a target t gene x (red), a selectable marker (blue), and a unique barcode sequence, approximately 20 nucleotide pairs in length (green). This DNA is introduced into yeast, where it readily replaces the target gene by homologous recombination. (B) A similar approach can be taken to prepare tagged knockout mutants in Arabidopsis and Drosophila. In this case, mutants are generated by the accidental insertion of a transposable element into a target gene. The total DNA from the resulting organism can be collected and quickly screened for disruption of a gene of interest by using PCR primers that bind to the transposable element and to the target gene. A PCR product is detected on the gel only if the transposable element has inserted into the target gene. 7

Les expériences de Knock-In permettent donc d'observer ce qui se passe si l'on remplace un gène par un autre gène, qui lui est proche. On place ainsi ce deuxième gène sous le contrôle de l'ensemble des séquences régulant l'expression du gène invalidé. La recombinaison homologue permet de remplacer un gène par un autre. Cependant, il est aussi possible de procéder ainsi à une mutation ti ponctuelle : on peut très bien remplacer un gène A par une version très légèrement différente de ce gène, ne correspondant qu'à une différence au niveau de quelques nucléotides. On procède alors de la même façon que précédemment, en plaçant juste une version modifiée du gène A (voir schéma ci-dessus) dans la construction. 15

16 3- Mise en évidence d une fonction biologique: étude phénotypique 3-2- Perte de fonction Knock In (KI) Knock In: KI The knock-in method replaces the activity of one chromosomal gene by that of an introduced gene. The En-1 gene shown at top has two exons and coding sequences are shown by filled boxes. Its promoter (P) and polyadenylation site (pa) are also shown. The gene targeting vector ( knock-in vector') contains cloned En-1 gene sequences comprising an upstream sequence a which contains the En-1 promoter, and an internal segment b which spans the 3 end of exon 1, the single intron and the 5 coding sequence of exon 2. Separating these two sequences is the coding sequence of the En-2 gene. Two marker cassettes include a thymidine kinase (TK) gene and a neomycin-resistance gene (Neo) both driven by a phosphoglycerate kinase promoter (chosen because phosphoglycerate kinase is expressed in ES cells). The Neo gene is flanked by loxp sequences. The targeting procedure results in replacement of endogenous sequences a and b but the 5 coding sequence of the En-1 gene is deleted. The knocked-in En-2 gene comes under the control of the En-1 promoter (Hanks et al., 1995). Note that the term knock-in' has also been applied to any procedure where an endogenous gene is inactivated by insertion of a new gene which is then expressed, even if the latter is only meant to serve as a reporter gene such as lacz. 16

The double-stranded RNA molecule is broken down by the Dicer ribonuclease into 'short interfering RNAs' (sirnas) of bp in length. 21 4- La Génomique Qu est ce que la Génomique? L'intégralité de la séquence génomique de plus d'une cinquantaine de génomes microbiens est désormais publiée. Les génomes d'environ cent-soixante autres organismes sont en cours de séquençage, et les projets foisonnent La première étape de la génomique, qu'on nomme "génomique structurale", ne se limite pas à fournir la séquence "brute" d'un génome. Un important travail de recherche informatique est effectué pour prédire la position des gènes dans la séquence et leurs fonctions : c'est l'annotation du génome. 21

22 4- La Génomique Vers la Génomique Fonctionnelle le séquençage global d'un génome n'est pas une fin en soi. Reste ensuite à caractériser la fonction des milliers de gènes séquencés. é Différentes approches sont utilisées pour aborder l'analyse fonctionnelle des génomes: *Une première approche "systématique" y q vise à inactiver tous les gènes d'un organisme collections de mutants Mettre en évidence sur un mutant donné ce qui, chez lui, est altéré, et d'en déduire la fonction du gène inactivé (génétique inverse; gènes "orphelins"). *Une autre stratégie passe par la comparaison des génomes d'espèces voisines. Cette "génomique g q comparative" permet d'approcher la fonction des gènes. (ex: les régions impliquées dans la pathogénicité d'un organisme peuvent être identifiées en comparant son génome avec celui d'un organisme proche non-pathogène. Elle peut s'effectuer in vitro, grâce à des outils comme les puces à ADN. *La Génomique Fonctionnelle vise à étudier la fonction des gènes et leurs interactions c est à dire analyse de leur expression : quand, comment, dans quelles conditions interviennent-ils? Les puces à ADN spécifiques à un génome permettent de cataloguer l'ensemble des gènes exprimés par une cellule à un moment donné. Ces outils sont conçus pour détecter la présence des produits de transcription des gènes (ensemble des ARNm ou transcriptome). 22

23 4- La Génomique 4-1 Génomique structurale. Ex:SNP A single nucleotide polymorphism (SNP). These are positions in a genome where some individuals have one nucleotide (e.g. a G) and others have a different nucleotide (e.g. a C) ( Figure 5.7 ). There are vast numbers of SNPs in every genome, some of which also give rise to RFLPs, but many of which do not because the sequence in which they lie is not recognized by any restriction enzyme. In the human genome there are at least 1.42 million SNPs, only of which result in an RFLP (SNP Group, 2001). Although each SNP could, potentially, have four alleles (because there are four nucleotides), most exist in just two forms, so these markers suffer from the same drawback as RFLPs with regard to human genetic mapping: there is a high possibility that a SNP does not display any variability in the family that is being studied. 23

24 4- La Génomique 4-1 Génomique structurale. Ex:SNP One way of detecting an SNP by solution hybridization. The oligonucleotide probe has two end-labels. One of these is a fluorescent dye and the other is a quenching compound. The two ends of the oligonucleotide base-pair to one another, so the fluorescent signal is quenched. When the probe hybridizes to its target DNA, the ends of the molecule become separated, enabling the fluorescent dye to emit its signal. The two labels are called molecular beacons'. 24

In this case, total RNA from two or more cell types is reverse transcribed using a modified oligo(dt) primer which in this particular example has 11 T residues and a single G at its 3 end (T11G). It should preferentially transcribe from mrna sequences where a C precedes the poly(a) tail. Amplification is carried out using an arbitrary primer and products are size-fractionated on a polyacrylamide gel. Differences in amplification bands between the RNA sources compared (here, two sources A and B) indicate differential expression. (B) Differential display to identify genes differentially expressed at different stages of heart development. This example compares expression in the mouse heart at embryonic days 10, 11, 12 and 16. Three sets of reaction conditions were used, with a single arbitrary primer and either a T11A, T11C or T11G primer. The figure shows a section of the gel where several bands can be seen to change in intensity at the different developmental stages, including a particularly prominent increase in expression for one band at embryonic day 16 (shown by the arrow). 29 4- La Génomique 4-1 Génomique Fonctionnelle: SAGE SAGE: Serial Analysis of Gene Expression A method for multiplex gene expression screening which depends on very short sequence tags located at specific sites within individual transcripts 29

30 Multiplex gene expression screening using the SAGE method. The basis of the method is to reduce each cdna molecule to a representative short sequence tag (about nine nucleotides long). Individual tags are then joined together (concatenation) into a single long DNA clone as shown at the very bottom of the diagram where the numbers above the sequence tags represent a specific cdna from which the tag was derived. Sequencing of the clone provides information on the different sequence tags which can identify the presence of corresponding mrna sequences. The mrna is converted to cdna using an oligo (dt) primer with an attached biotin group and the biotinylated cdna is cleaved with a frequently cutting restriction nuclease (the anchoring enzyme, AE; in this example it is NlaIII which cuts immediately after the G in the 4 bp sequence CATG). The resulting 3 end fragments which contain a biotin group are then selectively recovered by binding to streptavidin-coated beads, separated into two pools and then individually ligated to one of two double-stranded oligonucleotide linkers, A and B. The two linkers differ in sequence except that they have a 3 CTAG overhang and immediately adjacent to it, a common recognition site for a type IIS restriction nuclease which will serve e as the tagging enzyme (TE). In this example it is FokI which recognizes the sequence GGATG (outlined in a box), but cleaves at 9/13 nucleotides downstream. Cleavage with FokI generates a 9 bp sequence tag from each mrna and fragments from the separate pools can be brought together to form ditags' then concatenated as shown. 30

31 4- La Génomique 4-1 Génomique Fonctionnelle: Protéome Studying a proteome by two-dimensional gel electrophoresis followed by MALDI- TOF. (A) After two-dimensional gel electrophoresis a protein of interest is excised from the gel and digested with a protease such as trypsin, which cuts immediately after arginine or lysine amino acids. This cleaves the protein into a series of peptides which can be analyzed by MALDI-TOF. (B) In the mass spectrometer the peptides are ionized by a pulse of energy from a laser and then accelerated down the column to the reflector and onto the detector. The time of flight of each peptide depends on its mass-to-charge ratio. The data are visualized as a spectrum (C). The computer contains a database of the predicted molecular weights of every trypsin fragment of every protein encoded by the genome of the organism under study. The computer compares the masses of the detected peptides with the database and identifies the most likely source protein 31
