José Portela, MS Sales Specialist, Waters Corporation, Saint-Quentin-en-Yvelines cedex (France), jose_portela@waters.com Metabolomics/Lipidomics represents a paradigm shift in metabolic research, away from approaches that focus on a limited number of enzymatic reactions or single pathways, to approaches that attempt to capture the complexity of metabolic networks. Additionally, the high-throughput nature of metabolomics makes it ideal to perform biomarker screens for diseases or follow drug efficacy. Mass spectrometry is highly discriminatory for a large range of pathological processes which makes it the principal tool for metabolomics studies. Recent technological advances in high resolution mass spectrometry and informatics, which combine chromatogram and ion-mobilty alignment (HDMS E TM ), possesses clear analytical advantages and are specifically designed to address the new challenges of very complex samples in metabolomic/lipidomic. This acquisition and processing strategy provides a 100% duty-cycle accurate mass analysis of all detectable parent and product ion informations in a complex mixture. The exact mass information obtained provides an information rich dataset with more definitive descriptors of the molecules. We will illustrate the utility of both the hardware (Synapt G2-S HDMS TM ) and software (Transomics TM ) developed for metabolomics/lipidomic work-flow analysis in this talk with real application examples. 5

6 Séminaire Agilent Technologies - Mardi 11 juin Amphi Parmentier 12h45-13h15 Les Solutions Agilent technologies en Métabolomique Luc ARNAUD Agilent metabolomics solutions are designed to address two major approaches: Discovery Metabolomics involves acquisition of data in an untargeted mode, in which all metabolites are detected to determine those that are significantly different between experimental and control conditions. Agilent has developed sophisticated tools for untargeted or "targeted" data mining, and these metabolites are annotated and identified using Agilent's custom metabolite databases and spectral libraries. The identified metabolites are then mapped onto biological pathways. Quantitative Metabolomics is hypothesis driven. It may be used to confirm results from a previous discovery based metabolomic profiling experiment or based on results from a genomics and/or proteomics study. Typically a large number of samples is needed to validate a few targets and has the advantage of absolute quantitation using analytical standards. Due to the diverse requirements of the systems studied, the chemical diversity of metabolites, and their wide variation in abundance, metabolomics research usually requires multiple techniques GCMS, LCMS, CEMS, NMR. 7 Séminaire ABSCIEX - Mercredi 12 juin Amphi Ehresmann 12h45-13h15 Targeted and Untargeted Metabolomics - Using TripleTOF System Technology Baljit Ubhi AB SCIEX UK Limited, Warrington, UK baljit.ubhi@absciex.com The metabolome is difficult to characterize; there is a wide dynamic range of concentrations of metabolites, which are chemically and structurally diverse with various polarities and sizes. Creating a single analytical method for all these components is challenging. With global profiling techniques, the aim is to detect and quantify as many metabolites as possible. Once features of interest are identified they need to be quantified. Information dependent acquisition (IDA) provides useful MS/MS information, based on the user selected criteria to prioritize candidates for fragmentation. Both the TripleTOF 4600 and TripleTOF systems are capable of delivering high resolution, quantitative, accurate mass data with high acquisition rates, enabling MS and MS/MS information to be acquired in a single acquisition. Speed is crucial to the workflow, enabling MS/MS information to be collected for as many features as possible, providing a quant/qual workflow on one system! En fonction de l ampleur de l étude (nombre d échantillons) et des conditions d analyse, l acquisition des profils métaboliques correspondants peut s étendre sur de longues périodes, allant parfois jusqu à plusieurs mois. En amont de l étape de retraitement des données brutes, la caractérisation et la maîtrise de la qualité analytique des profils métaboliques est alors primordiale pour éviter tout biais dans l exploitation ultérieure des données. Dans ce sens, plusieurs solutions sont communément utilisées par la communauté scientifique : l ajout d étalons internes et/ou externes, l acquisition de profils sur des échantillons dits «contrôles qualité» Outre les avantages qu elles procurent, ces stratégies complexifient toutefois l information disponible et par conséquent la mise en évidence de l information utile peut se révéler fastidieuse. Passées ces étapes de retraitement de l information, l identification structurale des candidats biomarqueurs révélés reste ensuite une étape très laborieuse, toutefois nécessaire pour comprendre les perturbations biologiques observées. Face à ces différentes problématiques, un outil d évaluation de la qualité analytique des données à été développé au LABERCA, sous forme d une macro Excel. Cet outil permet de mieux visualiser l homogénéité des profils métaboliques à comparer et, le cas échéant, de corriger automatiquement les dérives analytiques observées. De plus, en vue de fluidifier l annotation des empreintes métaboliques acquises, une banque de données spectrales [1], comptant à ce jour plus de 200 composés caractérisés, a été développée sa consultation intégrée à la macro Excel permet d annoter automatiquement le tableau de données généré suite au retraitement des données brutes par XCMS. Les principaux avantages de cette stratégie haut-débit seront présentés et illustrés au travers d applications telles que la mise en évidence de marqueurs d une administration frauduleuse de promoteurs de croissance en élevage [2] ou l identification de marqueurs de croissance bactérienne au cours de l affinage du fromage [3]. Among the different steps, data reduction (binning or bucketing) strongly impacts subsequent statistical data analysis and potential biomarker discovery. Based on a recently published work 1, here we propose an improving method of data reduction, called ERVA which stands for Extraction of Relevant Variables for Analysis. This new method provides buckets i) rid of any non-significant signal, and ii) closer to the chemical fingerprints of metabolites. Moreover, taking advantage of the concentration variability of each compound from a complex mixture, chemical information can be highlighted by linking the buckets into clusters based on significant correlations, thus bringing a helpful support for compound identification. This new method is applied as a proof of concept, to a tomato 1 H-NMR dataset to test its ability to recover the fruit extract compositions. However, programming knowledge is required with R and Mathlab softwares, which limit their access for inexperienced users. The purpose of the present work was to develop in the free R software [3] statistical and graphical techniques to analyze NMR data. Concretely, very basic knowledge in R is required. The user just has to source one of the R script files corresponding to the analysis he wants to perform. Once the script sourced, data are imported from three common xls files. The first one contains the quantitative and qualitative variables, the second one the specific attribution of the variable and the last one the high resolution spectrum. Then the user can customize his analysis by answering to some very simple questions asked by the program like Do you want different colours? yes/no or Insert the order to display boxplots. Output files including numerical and graphical results are produced and stored in one main directory with sub-directories to facilitate the localization of data. This toolbox includes univariate, bivariate and multivariate statistical analyses. Univariate approaches propose a set of graphical and numerical tools to provide information for each variable of the data set. Bivariate approaches lead to various representations (STOCSY-like representation, statistical correlation network, specific image) of the correlation matrix to explore highly correlated metabolites. Then, multivariate methods provide a global overview of the data set either in an unsupervised (PCA) or a supervised (PLS-DA) framework. Sparse versions of these methods, implemented in the mixomics package [4], enable selecting the most relevant variables to focus on. All these tools are accompanied with interactive facilities to make easier the biological interpretation of the results. For example, interactive facility is available for network handling where the user can click on the network to move and re-organize the nodes. The potential of our toolbox is illustrated by a series of graphical representation resulting from 1 H NMR metabolomic studies (Alzheimer s disease, melanoma, ) or chemometric analyses.
