Abstract Over the last decade, several protein tags have been developed for the specific and covalent labeling of fusion proteins with small organic probes. Among them, SNAP-tag has been used in many applications such as live cell imaging, protein microarrays and the study of protein-protein interactions. The reaction of SNAP-tag with the O 6 -benzylguanine (BG) derivative of a synthetic probe leads to the covalent attachment of the synthetic probe to a reactive cysteine residue of SNAP-tag. To broaden the applications of SNAP-tag, several photoactivatable molecules were designed, synthesized and used for different applications. In the first part of this thesis, caged BG derivatives are presented which display no reactivity towards SNAP-tag fusion proteins but can be efficiently uncaged by UV light. The reactivity of BG towards SNAP-tag was blocked by introducing a photocleavable group, 1-(2-nitrophenyl) ethyl (NPE), on the N7 position of the guanine moiety. The applicability of these caged derivatives in protein microarrays and light-induced dimerization of SNAP-tag fusion proteins was demonstrated. In the second part, we introduced a general strategy for the preparation of photoactivatable and photoconvertible fluorescent probes for labeling of SNAP-tag fusion proteins. The function of the probes is based on intramolecular fluorescence resonance energy transfer (FRET). This strategy permits to synthesize a photoactivatable version of any desired fluorophore provided that an appropriate quencher is available. In this approach, the BGfluorophore derivative was linked to a quencher via a photocleavable linker. These photoactivatable fluorophores are weakly fluorescent prior to photoactivation and become highly fluorescent after UV irradiation. In addition, using the same strategy, photoconvertible fluorescent probes can be synthesized by replacing the quencher with a second fluorophore. We successfully synthesized photoactivatable fluorescein and Cy3 derivatives, and a photoconvertible Cy5-Cy3 probe. These probes were used for the study of the lateral mobility of SNAP-tag fusion proteins. In the third part, a novel caged rhodamine derivative and two caged TokyoGreen derivatives are presented. The main advantage of these molecules is that only one caging group is required to keep the fluorophore in a non-fluorescent state. The caged rhodamine iii
derivative displayed a large fluorescence increase (~200-fold) upon photoactivation and was used for the labeling of cell surface proteins. In the last part, two reversibly photoswitchable fluorescent probes were prepared which are applicable for stochastic optical reconstruction microscopy (STORM). Résumé Durant la dernière décennie, plusieurs stratégies ont été développées pour le marquage spécifique et covalent de protéines de fusion avec de petites molécules synthétiques. Parmi ces stratégies, la technologie SNAP-tag a été utilisé avec succès dans beaucoup d applications dont l imagerie de cellules animales, les puces à protéines et l étude des interactions protéines-protéines. La réaction de la protéine SNAP-tag avec le dérivé O 6 - benzylguanine (BG) d une molécule-sonde synthétique entraîne la modification covalente d une cystéine réactive de SNAP-tag avec la molécule synthétique. Pour élargir les possibilités d application de la technologie SNAP-tag, nous présentons dans cette thèse la conception, la synthèse et l utilisation dans différentes applications de plusieurs molécules photo-activables. Dans la première partie de cette thèse, des dérivés BG contenant des groupements photoactivables sont présentés. Ces dérivés ne présentent aucune réactivité envers des protéines de fusion comprenant SNAP-tag avant une irradiation avec de la lumière ultraviolette (UV). La réactivité a été supprimée par l introduction d un groupement photo-clivable, le 1-(2-nitrophenyl)ethyl (NPE), en position N7 de la guanine. L applicabilité de ces composés dans les puces à protéines et la dimérisation de protéines de fusion de SNAP-tag induite par lumière a été démontrée. Dans la seconde partie, nous avons introduit une stratégie générale pour la préparation de sondes fluorescentes photo-activables et photo-convertibles pour le marquage de protéines de fusion de SNAP-tag. Le fonctionnement de ces sondes est basé sur un processus intramoléculaire de transfert d énergie par resonance de type Förster (FRET). Cette stratégie permet la synthèse d une version photo-activable de n importe quel fluorophore à condition qu un désactivateur approprié soit disponible. Dans cette approche, le dérivé BG d un fluorophore est lié à un désactivateur par un lien photo-clivable. Ces fluorophores photo-activables sont légèrement fluorescents avant toute photo-activation et deviennent hautement fluorescents après irradiation par de la lumière UV. De plus, la même stratégie permet la synthèse de sondes fluorescentes photo-convertibles en remplaçant le désactivateur avec un autre fluorophore. Nous avons synthétisé des versions photoactivables de la fluorescéine et du Cy3 ainsi qu une sonde photo-convertible Cy3-Cy5. Ces v
sondes ont été utilisées pour l étude de la mobilité latérale de protéines de fusion de SNAP-tag. Dans la troisième partie, un nouveau dérivé photo-activable de la rhodamine ainsi que deux dérivés photo-activables du TokyoGreen ont été préparés. L avantage principal de ces molécules résident dans le fait qu un seul groupement photo-clivable est nécessaire pour garder le fluorophore dans un état non fluorescent. La photo-activation du dérivé de la rhodamine induit une augmentation de la fluorescence d un facteur 200x, ce qui a permis son utilisation dans des expériences de marquage de protéines de surface. Dans la dernière partie, nous présentons la préparation de deux molécules-sondes qui sont photo-convertibles de manière réversible. Ces molécules peuvent être utilisées dans des expériences de microscopie par reconstruction optique stochastique (STORM).
