Abstract Plants have elaborated ingenious ways to communicate with their environment. Evolution has selected the most imaginative and fascinating tools to interact with the surrounding world and this creativity is emphasized by their diversity. Since movement is by definition forbidden, chemical biosynthesis has become a key investment of plant metabolism. Low-weight compounds known as secondary metabolites, among which isoprenoids or terpenoids are the most abundant, are involved in various processes. Many important physiological and developmental functions rely on isoprenoids. Several predominant hormones including gibberellic and abscisic acids, cytokinins, brassinosteroids and strigolactones, are isoprenoids. Photosynthesis depends on light harvesting compounds such as chlorophylls and carotenoids, while quinones are key electron transporters of the respiratory and photosynthetic chains. Reactive Oxygen Species (ROS) are efficiently neutralized by antioxydants among which can be cited tocopherols. Pollinator attractors and herbivore repellents are also emitted by plants under the form of monoterpenes, sesquiterpenes and diterpenes. Several isoprenoids are widely used commercially as colorants, drugs, aromas, scents (Chappell, 2002). Understanding the regulation of isoprenoid biosynthesis and its integration in the global metabolic network is therefore of high interest. GGPP (geranylgeranyl diphosphate) is a key intermediate in the isoprenoid biosynthetic pathways since many different classes of metabolites are derived from it. In the genome of the model plant Arabidopsis thaliana, GGPP synthases (GGPPSs) are putatively encoded by twelve paralogs (Lange and Ghassemian, 2003). The goal of this project was to determine why so many genes had been retained in the Arabidopsis genome and whether some of these isozymes had acquired specificity in terms of functionality, sub-cellular localization, expression patterns or were connected to some of the downstream pathways using GGPP as precursor. This work is the first complete and comprehensive study of Arabidopsis GGPPS family. Diana Coman, who shared this large project, showed that GGPPS5 (At3g14510) was coding for a non-functional protein because of a frameshift in its nucleotide sequence (Coman, 2010). Another isozyme (GGPPS12; At4g38460) was shown to be not functional as a GGPPS (although active as the small subunit of heteromeric GPPS; Wang and Dixon, 2009), while ten other proteins, namely GGPPS1-4; GGPPS6-11, could produce GGPP in vivo, as 9
shown by the genetic complementation of carotenoid-synthetic cluster in E. coli. The subcellular localization of the ten functional GGPPSs was investigated by the analysis of Arabidopsis plants expressing GGPPS-eGFP constructs. This demonstrated that Arabidopsis GGPPSs are localized in three distinct compartments. GGPPS1 was localized in the mitochondria, GGPPS3 and GGPPS4 are localized in the endoplasmic reticulum and the remaining isozymes, namely GGPPS2 and GGPPS6-11, in the plastids. The differential expression patterns of GGPPS paralogs were elucidated by a complete approach including Real-Time PCR, GGPPS promoter-gus and microarray data analysis. GGPPS1, GGPPS2 and GGPPS11 were the only ubiquitously expressed paralogs, the latter being the most expressed in most tissues at most developmental stages (Coman, 2010). To determine whether some of the isozymes were connected to downstream pathways, ggpps mutants were analyzed at both phenotypic and metabolic levels. The development of ggpps1 and ggpps11 was dramatically affected, while the remaining mutants did not exhibit any particular phenotype. The establishment of ggpps1 knockout seedling was allowed only by the sucrose initially added to the growth medium. ggpps11 knockout mutant was embryo lethal and the knockdown mutant was delayed in growth, had pale green color and was sterile. The following metabolic analysis of the ggpps mutants by LC-MS emphasized the central role of GGPPS11 in the synthesis of chlorophylls, carotenoids and phylloquinones. Résumé Les plantes ont élaboré d ingénieux moyens de communication avec leur environnement. L évolution a sélectionné les outils les plus imaginatifs et fascinants pour interagir avec le monde alentour et cette créativité est mise en valeur par leur diversité. Le mouvement étant par définition proscrit, la biosynthèse chimique est devenue un investissement clé du métabolisme végétal. Les composés de faible poids moléculaire connus sous le nom de métabolites secondaires, parmi lesquels les isoprénoides, ou terpénoides, sont les plus abondants, sont impliqués dans des procédés variés. D importantes fonctions physiologiques et du développement reposent sur les isoprénoides. Plusieurs hormones prédominantes, y compris les acides gibbérelliques et abscissique, les cytokinines, les brassinostéroides et les strigolactones, sont des isoprénoides. La photosynthèse dépend de composés qui collectent la lumière comme les chlorophylles et les 10
caroténoïdes, alors que les quinones sont d importants transporteurs d électrons des chaînes respiratoires et photosynthétiques. Les stress induits par les espèces réactives d oxygène (ROS) sont pris en charge efficacement par des antioxydants parmi lesquels peuvent être cités les tocophérols. Des attracteurs de pollinisateurs et des répulsifs contre les herbivores sont également émis par les plantes sous forme de monoterpènes, de sesquiterpènes et de diterpènes. Plusieurs isoprénoides sont largement commercialisés comme colorants, médicaments, arômes, parfums (Chappell, 2002). La compréhension de la biosynthèse des isoprénoides et de son intégration dans le réseau métabolique global est donc d un intérêt de premier ordre. GGPP (géranylgéranyl diphosphate) est un intermédiaire clé des voies de biosynthèse des isoprénoides puisque beaucoup de classes différentes de métabolites en sont dérivées. Dans le génome de la plante modèle Arabidopsis thaliana, les GGPP synthases sont putativement encodées par douze gènes (Lange and Ghassemian, 2003). Le but de ce projet était de déterminer pourquoi autant de gènes avaient été retenus dans le génome d Arabidopsis et si certains d entre eux avaient acquis une quelconque spécificité au niveau de leur fonction, de leur localisation sub-cellulaire, de leur motif d expression, ou s ils étaient connectés à certaines des voies métaboliques en aval qui utilisent GGPP comme précurseur. Ce travail est la première étude complète et compréhensive de la famille des GGPPS chez Arabidopsis. Diana Coman, qui a partagé ce projet vaste, a montré que GGPPS5 (At3g14510) encodait une protéine non-fonctionnelle en raison d un frameshift dans sa séquence nucléotidique (Coman, 2010). Il a été montré qu un autre enzyme, (GGPPS12 ; At4g38640) n était pas fonctionnel, alors que dix autres protéines, GGPPS1-4 et GGPPS6-11, pouvaient produire du GGPP in vivo, comme l a montré la complémentation génétique chez E. coli du cluster synthétisant des caroténoïdes. La localisation sub-cellulaire des dix GGPPS fonctionnelles fut examinée par l analyse de plantes exprimant des constructions GGPPS- GFP. Ceci démontra que les GGPPSs d Arabidopsis sont localisées dans trois compartements distincts. GGPPS1 est localisée dans les mitochondries, GGPPS3 et GGPPS4 sont localisées dans le réticulum endoplasmique et les enzymes restantes sont localisées dans les chloroplastes. Les différents motifs d expression des GGPPS paralogues furent élucidés par une approche complète incluant des analyses de PCR en temps réel, de fusions de promoteurs de GGPPS avec GUS et de données de microarrays. GGPPS1, GGPPS2 et GGPPS11 étaient les seuls paralogues exprimés ubiquitairement, GGPPS11 étant le plus 11
exprimé dans la plupart des tissus dans la plupart des étapes du développement (Coman, 2010). Pour déterminer si certains de ces isozymes étaient connectés aux voies métaboliques en aval, les mutants ggpps furent analysés aux niveaux des phénotypes et du métabolisme. Le développement de ggpps1 et ggpps11 était atteint dramatiquement, alors que les mutants restants ne présentaient pas de phénotype particulier. L établissement de la plantule knockout ggpps1 n était permis que par l ajout de sucrose au milieu de croissance. Le mutant knockout ggpps11 était létal pour l embryon tandis que le mutant knockdown était retardé dans sa croissance, avait une couleur verte pâle et était stérile. L analyse métabolique par LC-MS des mutants ggpps qui suivit mit en valeur le rôle central de GGPPS11 dans la synthèse des chlorophylles, des caroténoïdes et des phylloquinones. 12
