Ecrivez ce programme dans le fichier Wiener.c et compilez en lançant la commande cc o Wiener Wiener.c. 8) Exécutez le programme pour le fichier BP_0.dis en tapant la commande: Wiener BP_0.dis Le programme doit imprimer la ligne suivante (pour le méthane): methane C ) Enlever le commentaire à la dernière ligne du script PERL faire tourner le script et copié les résultats qui s'affiche à l'écran dans le fichier Wiener.res. Run the script: perl smiles_distance.pl BP > BP-Wiener-Mass 2) The file QSPR.c is a C code that computes linear regression for boiling point based on either Wiener index or Mass. Follow the comments given in class regarding the code. You are ask to write the function linear_regression that computes the fitted coefficient A0 and A1 of the linear regression 3) Run the code, and give A0, A1 and r2 values for both the Wiener and the Mass models. 4) At the end of the code we want to perform a LOO (Leave One Out) test. We recall that LOO consists of performing linear regressions as many times as there are data points. Each regression is composed of the whole set to which one data point is removed, A0 and A1 are calculated with that dataset and a prediction is made for the missing data point the difference between predicted value and actual value is summed up to compute a q^2 value (the same way r^2 are calculated). You are asked to write this part of the code for the Mass model taking example from the function regression_coefficient. 5) Run the updated QSPR code. What is the q^2 value? The compound and their respective boiling points are: 3,4-diethylhexane ,4-dimethyloctane decane ,4,4-trimethylhexane ethyl-2,3-dimethylpentane ,5-dimethylheptane ethylheptane ,2-dimethylhexane ethyl-2-methylpentane ,4-dimethylhexane Open a new file named BPtest and add the SMILES strings for each compound, make sure at the end your file is formatted like the file BP (i.e. compound-name smiles-string, bp). To co,pute the SMILES you can use MarvinSketch or write it directly. 7) Compute Wiener index and Mass for all compounds in BPtest. Run the script: perl smiles_distance.pl BPtest > BPtest-Wiener-Mass 8) Predictions for the BPtest compounds are made with the code QSPRtest.c. Follow the comments given in the class regarding that code. The command line is : QSPRtest file Wiener/Mass A0 A1 and the code computes a regression coefficient q^2 using the parameters A0 and A1 you computed with the QSPR program. Run QSPRtest for the Wiener and the Mass models. What are the regression coefficients? 9) Can you explain the discrepancies between the q^2 obtained with the QSPR and QSPRtest codes? Read smiles and boiling point in the file BP. Wiener cannot be computed use Zagreb index and molecular weight instead (you can try other things as well). You should be familiar with KMINE by now. Here is the flowchart on the solution. You should run the QSAR using LOO and linear 10-fold as cross validation with 1) linear regression and 2) polynomial regression. Comment your results and send all parameterization details as well as all regression coefficients (including Q2) to jean-loup.faulon@issb.genopole.fr. 15 TP criblage virtuel 2) On vous demande s'il est possible de produire ces composés à moindre cout en utilisant des technique d'ingénierie métaboliques. En d'autre termes peut-on utiliser des bactéries (E. coli par exemple) pour produire ces médicaments ou au moins un composé similaire à ces médicaments. Pour rechercher des produits métabolites similaires aux médicaments des pages précédentes, on vous donne deux fichiers, «Drug-list.txt» et «compound-pathwayeco.txt. Que contiennent ces deux fichiers. Rechercher si les produits de «Drug-list.txt» la page précédente sont aussi des métabolites de E. coli. Pour répondre à cette question vous pouvez utiliser un tableur ou un script à écrire, notez aussi que vous pouvez accéder aux composés KEGG à partir de DRUGBANK (cf. KEGG compound in DRUGCARD). Dans chaque cas chercher le composé similaire ayant le coefficient de Tanimoto le plus élevé. Quels composés sont déjà des métabolites de E. coli. 5) Connectez vous sur KEGG et donnez le nom réel (pas le nom KEGG) du composé le plus similaire pour la Cytarabine. Quelle est la différence majeure dans les structures? 6) Modifiez le script pour faire un calcul de Tanimoto binaire. Répétez les questions 3 et 4 (avec une treshold pour le Tanimoto de 0.6). 7) Modifiez le script pour faire un calcul de produit scalaire normalisé binaire. You should start the code and familiarize yourself with the various menus. You are advise to browse the user guide clicking one the? icon, and in particular the MARKUSK ENUMERATION module you will be using. The goal of the exercise is to 1) illustrate Polyà's theory of counting and 2) Generate a combinatorial library of Non Ribosomal Peptides and select members of the library having specific physico chemical properties. 1. Drawing Chemicals Draw the following amino acids V, A, L, I, P, Y (note their is a template library of amino acids within the MarvinSketch/insert menu) 1.1. Give the number of stereoisomer of each structure 1.2. Save the structures into a SMILES format file in their D stereoisomer form, write down the corresponding SMILES 2. Polyà theory 2.1. Sequence enumeration. 23 TP combinatorial chemistry 3. Non Ribosomal Peptide (NRP) library enumeration. Nonribosomal peptides (NRP) are a very diverse family of natural products with an extremely broad range of biological activities and pharmacological properties. They are often toxins, siderophores, or pigments. Nonribosomal peptide antibiotics, cytostatics, and immunosuppressants are in commercial use. With a constantly growing number of pathogenic bacterial strains resistant to the known antibiotics, the demand of new therapeutics is increasing. Nonribosomal peptides are synthesized by nonribosomal peptide synthetases (NRPS), which, unlike the ribosomes, are independent of messenger RNA. Each NRPS can synthesize only one type of peptide. Nonribosomal peptides often have a cyclic and/or branched structures, can contain non-proteinogenic amino acids including D-amino acids, carry modifications like N-methyl and N-formyl groups, or are glycosylated, acylated, halogenated, or hydroxylated. Since many NRPS products already have such activities and their chemical and structural diversity is so diverse, efforts have to be made to utilize NRPSs to broaden the known spectrum of therapeutics. The purpose of the exercise will be to generate a library of NRP using the sulfur-crosslinked scaffold CXXXXC where X is any of the the following D amino acids: L, P, Y 3.1. Generate the library, how many structures are generated? 3.2. Using the ChemAxon command cxcalc calculate for each member of the library its mass and its partition coefficient octanol/water (log P).
