2 ABSTRACT Polycomb group (PcG) proteins represent a conserved system of epigenetic gene silencing in plants and animals. In plants, loss of PcG proteins leads to cell dedifferentiation and formation of callus-like structure, demonstrating the importance of PcG proteins for plant development. PcG proteins work by forming large protein complexes. Key complexes involved in PcG gene silencing are POLYCOMB REPRESSIVE COMPLEX 2 (PRC2) and POLYCOMB REPRESSIVE COMPLEX 1 (PRC1). In Drosophila, PRC2 catalyzes tri-methylation of lysine 27 of histone H3 (H3K27me3) at the chromatin of target genes. PRC1 binds to this mark through its subunit POLYCOMB (PC) and catalyzes mono-ubiquitylation of lysine 118 of histone H2A (H2AK118ub). The sequence of this events finally leads to gene silencing through the mechanisms involving chromatin compaction and block of initiation or/and elongation of transcription. In Arabidopsis, different PRC2 complexes control various developmental stages. In this study, I probed the composition of the EMBRYONIC FLOWER (EMF) PRC2 complex in vivo. MULTICOPY SUPRESSOR OF IRA1 (MSI1), a homologue of Drosophila p55, was shown to be an essential subunit of all PRC2 complexes in Arabidopsis. In contrast to p55, MSI1 was demonstrated to be required for the wild-type H3K27me3 levels at PcG targets and for gene repression. I showed that MSI1 functions in the VERNALIZATION (VRN) PRC2 complex and is necessary for the vernalization response. Previous studies showed that MSI1 interacts with HISTONE DEACETYLASE 19 (HDA19) in Arabidopsis. Here, I purified binding partners of HDA19 in vivo, among which MSI1 was found. HDA19 and MSI1 were suggested to form a histone deacetylase complex, which includes their common interaction partners. I showed that MSI1 interacts directly with LIKE HETEROCHROMATIN PROTEIN1 (LHP1), a protein, which was suggested to fulfill PC function in plants. I found LHP1 to interact with the EMF complex in vivo, providing a link between PRC1 and PRC2 complexes at protein level. The interplay between PRC1 and PRC2 was suggested to play a role in establishment, maintenance and inheritance of H3K27me3. In Arabidopsis, lack of clear homologues of subunits of the animal PRC1 complex made this complex enigmatic for a long time. LHP1 is known to bind to H3K27me3 in vitro and to colocalize with H3K27me3 genome-wide. Thus, LHP1 was suggested to fulfill PC function in plants. PRC1-like complexes in plants have not yet been isolated. Here, I purified LHP1 binding 5

3 partners in Arabidopsis. UBIQUITIN SPECIFIC PROTEASE 12 (UBP12) and UBIQUITIN SPECIFIC PROTEASE 13 (UBP13) were shown to interact with LHP1 in the nucleus. I found UBP12 and UBP13 to be required for seed development. Lack of UBP12 and UBP13 was demonstrated to lead to autonomous endosperm development in the absence of fertilization, resembling the phenotype of fertilization independent seed (fis) class mutants. I showed that UBP12 and UBP13 are required for the repression of a subset of PcG targets, acting downstream of PRC2. Taken together, UBP12 and UBP13 were suggested to be new players in PcG gene silencing in Arabidopsis. In this study, I identified also proteins containing DEK C- terminal domain (DEK CTD) in Arabidopsis. Phylogenetic analyses of proteins containing DEK CTD from other plant species revealed that DEK proteins are present in moss, monocots and dicots. All DEK proteins in Arabidopsis lack a SAF-box, a characteristic domain of animal DEK proteins. DEK2, DEK3 and DEK4 were found to interact with LHP1. A subset of PcG targets was up-regulated in dek1, dek2 and dek4 mutants. H3K27me3 levels were not decreased in dek mutants. Together, these data suggest that DEK proteins are involved in PcG gene silencing acting downstream of PRC2. 6

4 RÉSUMÉ Les protéines du groupe Polycomb (PcG) représentent un système de répression de gènes de type épigénétique conservé chez les plantes et les animaux. Chez les plantes, la perte des protéines PcG conduit à la dédifférenciation de cellules et la formation de structures de type callus, démontrant ainsi leur importance dans le développement de la plante. Les protéines PcG sont fonctionnelles sous forme de larges complexes protéiques. Les complexes clés impliqués dans la répression de gènes PcG sont POLYCOMB REPRESSIVE COMPLEX 2 (PRC2) et POLYCOMB REPRESSIVE COMPLEX 1 (PRC1). Chez la Drosophile, PRC2 catalyse la triméthylation de la lysine 27 de l histone H3 (H3K27me3) au niveau de la chromatine des gènes cibles. PRC1 interagit avec cette marque via sa sous-unité POLYCOMB (PC) et catalyse la mono-ubiquitination de la lysine 118 de l histone H2A (H2AK118ub). La succession de ces étapes conduit finalement à la répression des gènes via certains mécanismes impliquant la compaction de la chromatine et l empêchement de l initiation ou/et de l élongation de la transcription. Chez Arabidopsis, différents complexes PRC2 contrôlent divers stades développementaux. Dans cette étude, j ai déterminé la composition du complexe PRC2 EMBRYONIC FLOWER (EMF) in vivo. MULTICOPY SUPRESSOR OF IRA1 (MSI1), un homologue de p55 de la Drosophile, a été caractérisé comme une sous-unité essentielle de tout complexe PRC2 chez Arabidopsis. Contrairement à p55, MSI1 est nécessaire à l établissement de niveaux sauvages de H3K27me3 au niveau des cibles PcG et à la répression des gènes. J ai démontré que MSI1 est active dans le complexe PRC2 VERNALIZATION (VRN) et est nécessaire à la réponse à la vernalisation. Des études antérieures avaient démontré que MSI1 interagit avec HISTONE DEACETYLASE 19 (HDA19) chez Arabidopsis. Dans la présente étude, j ai purifié les partenaires attachés à HDA19 in vivo, parmi lesquels on trouve MSI1. Il est suggéré que HDA19 et MSI1 forment un complexe de dé-acétylation des histones, complexe qui inclus également leurs partenaires d interaction communs. J ai démontré que MSI1 interagit directement avec LIKE HETEROCHROMATIN PROTEIN1 (LHP1), une protéine pour laquelle a été suggérée la fonction de PC chez les plantes. J ai trouvé que LHP1 interagit avec le complexe EMF in vivo, établissant ainsi un lien entre les complexes PRC1 et PRC2 au niveau protéique. Il est suggéré que les relations entre PRC1 et PRC2 jouent un rôle dans l établissement, le maintien et l héritage de H3K27me3. 7

5 Chez Arabidopsis, l absence d homologues évidents des sous-unités des complexes PRC1 animaux a rendu ce complexe énigmatique pour un long moment. Il est connu que LHP1 interagit avec H3K27me3 in vitro et co-localise avec H3K27me3 au niveau du génome entier. C est pourquoi il a été suggéré que LHP1 remplisse les fonctions de PC chez les plantes. Les complexes de type PRC1 chez les plantes n ont pas encore été isolés. Dans cette étude, j ai purifié les partenaires interagissant avec LHP1 chez Arabidopsis. Il est démontré qu UBIQUITIN SPECIFIC PROTEASE 12 (UBP12) et UBIQUITIN SPECIFIC PROTEASE 13 (UBP13) interagissent avec LHP1 dans le noyau. J ai montré qu UBP12 et UBP13 sont nécessaires au développement des graines. Il a été démontré que l absence d UBP12 et d UBP13 conduit au développement autonome de l endosperme en l absence de fertilisation, ce qui rappelle le phénotype de mutants de type fertilization independent seed (fis). J ai démontré qu UBP12 et UBP13 sont nécessaires à la répression de certaines cibles de PcG et qu ils agissent en aval de PRC2. Enfin, il est suggéré qu UBP12 et UBP13 sont de nouveaux acteurs dans la répression de gènes de type PcG chez Arabidopsis. Dans cette étude, j ai également identifié chez Arabidopsis des protéines contenant le domaine DEK dans leur partie C-terminale (DEK CTD). Les analyses phylogénétiques des protéines DEK CTD provenant d autres espèces végétales ont révélé que les protéines DEK sont représentées chez les mousses, les monocotylédones et les dicotylédones. Aucune des protéines DEK d Arabidopsis ne possède la boîte SAF, un domaine caractéristique des protéines DEK animales. DEK2, DEK3 et DEK4 interagissent avec LHP1. Certaines cibles PcG sont surexprimées chez les mutants dek1, dek2 et dek4. Les niveaux de H3K27me3 ne sont pas plus faibles chez les mutants dek. Enfin, ces résultats suggèrent que les protéines DEK sont impliquées dans la répression de gènes de type PcG et qu elles interviennent en aval de PRC2. 8
